A Multivariate Empirical Bayes Statistic for Replicated Microarray Time Course Data
نویسندگان
چکیده
In this paper we derive a one-sample multivariate empirical Bayes statistic (the MB-statistic) to rank genes in the order of differential expression from replicated microarray time course experiments . We do this by testing the null hypothesis that the expectation of a k-vector of a gene’s expression levels is a multiple of 1k, the vector of k 1s. The importance of moderation in this context is explained. Together with the MB-statistic we have the one-sample T̃ 2 statistic, a variant of the one-sample Hotelling T 2. Both the MB-statistic and T̃ 2 statistic can be used to rank genes in the order of evidence of nonconstancy, incorporating any correlation structure among time point samples and the replication. In a simulation study we show that the one-sample MB-statistic, T̃ 2 statistic, and moderated Hotelling T 2 statistic achieve the smallest number of false positives and false negatives, and all perform equally well. Several special and limiting cases of the MB-statistic are derived, and two-sample versions are described. AMS 2000 subject classifications. Primary 62M10; secondary 62C12, 92D10.

On the gene ranking of replicated microarray time course data
Consider the gene ranking problem of replicated microarray time course experiments where there are multiple biological conditions, and genes of interest are those whose temporal profiles are different across conditions. We derive the multi-sample multivariate empirical Bayes statistic for ranking genes in the order of differential expression, from both longitudinal and cross-sectional replicate...
متن کاملInvariant Empirical Bayes Confidence Interval for Mean Vector of Normal Distribution and its Generalization for Exponential Family
Based on a given Bayesian model of multivariate normal with known variance matrix we will find an empirical Bayes confidence interval for the mean vector components which have normal distribution. We will find this empirical Bayes confidence interval as a conditional form on ancillary statistic. In both cases (i.e. conditional and unconditional empirical Bayes confidence interval), the empiri...
متن کاملOn the Use of Permutation in and the Performance of A Class of Nonparametric Methods to Detect Differential Gene Expression
MOTIVATION Recently a class of nonparametric statistical methods, including the empirical Bayes (EB) method, the significance analysis of microarray (SAM) method and the mixture model method (MMM), have been proposed to detect differential gene expression for replicated microarray experiments conducted under two conditions. All the methods depend on constructing a test statistic Z and a so-call...
متن کاملLimma: Linear Models for Microarray Data
A survey is given of differential expression analyses using the linear modeling features of the limma package. The chapter starts with the simplest replicated designs and progresses through experiments with two or more groups, direct designs, factorial designs and time course experiments. Experiments with technical as well as biological replication are considered. Empirical Bayes test statistic...
متن کاملReplicated Microarray Data
cDNAmicroarrays permit us to study the expression of thousands of genes simultaneously. They are now used in many different contexts to compare mRNA levels between two or more samples of cells. Microarray experiments typically give us expression measurements on a large number of genes, say 10,000-20,000, but with few, if any, replicates for each gene. Traditional methods using means and standar...
